All you need to decide is where you want to end up finally. Traveling to Jaco, the city has a bus terminal known as "7-10". This is a dedicated bus terminus for the Jaco – SJO (San Jose) route.

Option 2: TRACOPA Bus Route SJO - Quepos / Manuel Antonio
Tracopa also operate from San Jose into Jaco, albeit not to the city center. This service connects San Jose to Quepos, but it does pass close to Jaco, which renders it a viable option. Keep in mind that if you choose this option, you will require onward transport into Jaco. If you don’t mind walking a couple of kilometers, no problem else you will need a taxi service to get you to town proper.
